We're thinking about traveling the southwest chief this summer to Williams Junction, and wondered if they have a delux bedroom on the train?

Each of the Southwest Chief's Superliner sleeping cars has 5 deluxe rooms, 14 standard rooms, 1 accessible room for disabled people, and 1 family room.

During the summer, the train usually runs with three sleeping cars. During the off season, it tends to run with two.

I don't know anything about sleeping accomodations (just keep reading) but they do sell out during the summer, so you'd better try to reserve a room early. Also, the quicker you make a reservation, the lower your accomodation fee is bound to be.

What would be the average fair for a delux bedroom on the southwest chief in the summer to Wiliams Junction? Not including the tickets?

It varies, depending on the date and how many rooms are still available.

Go to the Amtrak web site, plug in some dates, and see what comes up.
