Is it a good idea to get off the SW Chief in January, stay at the Monte Vista or another nearby hotel, and then take a minibus shuttle to Phoenix? Or should I be worried about safe driving in icy road conditions in the high desert there. . . .

It's not as bad as you'd think.

And for the past couple of seasons Flagg has unfortunately not received the amount of snow that is typical. It's still been cold, but not much snow. And without much snow there's not much to melt and then freeze into ice.

Go for it. Once you get south of Flagg the ice factor goes down fairly fast. Shouldn't be too much trouble if the minibus driver takes it easy, and the 17 is heavily trafficked so the road should be fine.

Although I should add my snow storm experience back in January of 1994. I stayed overnight at what is now called, Quality Inn Mountain Ranch & Resort. It's between Flagstaff and Williams. I went to bed with a cold night but no snow. When I woke up there was a lot of snow. A good 4 feet or more! I was heading west and the road (I-40) was closed to all but chains and 4 wheel drive. There were semis on the side of the road everywhere. I got through though and after Seligman never saw snow again. So be prepared for the freak large storm.
