I just happened upon the following thread at another forum (non-rail) and it sounds interesting to me -- where are the best places to detrain to take a nice long hike through the woods?
If I recall right, VIA's The Canadian will stop just about anywhere along its route to disembark and embark hikers. Is this still true?

Essex, MT comes to mind if you want to go directly from the tracks to the wilderness. People on the Empire Builder who told me they'd just done that also ran into bears though. Any of the stops near Glacier would work for hiking.
I would guess Glenwood Springs or Frazier would have National Forest trails nearby. Or rent a bike and zip up Glenwood Canyon trail alongside the tracks to a trailhead.
The Santa Fe area (from the train at Lamy) has a lot of beautiful mountain trails close to town. At nearby Bandelier Natl Monument I took a day hike down to the Rio Grande that was my favorite.
A Flagstaff connection to the Grand Canyon would be a dream hike to me. The question on the other site was for March and the canyon would be getting warmer by then.
Click on Hiking. I like the one about the Lookout Tower where you get to "WOW".

This is not Amtrak related, but the Harlem Division of the Metro North Railroad has an Appalachian Trail stop available on request on weekends in the Summer months. I wouldn't call it a station, it is only a small wooden platform. It is located on the north side of Pawling, New York, where the trail crosses Route 22.
