Still perusing Amtrak schedules. Wasn't there once a through Chicago-St. Louis-Kansas City train? Now it's two separate trains with an hour layover in St. Louis. Why's that?

Timekeeping.

The hour layover improves the chance of an on-time departure for Kansas City.

The equipment still runs through St. Louis. Dwell time there has always been substantial - crew change, service, schedule padding.
My understanding is that separation of 403(b) funding between Illinois and Missouri is the reason for the split of 303 and 304 into 303/313 and 304/314 in April 2007.
